Ah, it's automake. Check this out:

So you were probably right, it's "--libdir"; I suspect automake assumes
that the presence of that parameter means the library will be installed
into a non-standard place, so it forces "-rpath" to be given to libtool,
which has the effect you're trying to avoid.
Ick.
