If you define smtpd_milters = <dkim> in main.cf, this is for _all_
smtpd prosesses you define in master.cf

you may
1. remove smtpd_milters from main.cf an put it as
   -o smtpd_milter in the master.cf definition of the one smtpd receivinf
   mail from external

or
2. leave smtpd_milters in main.cf and set
    "-o smtpd_milter=" for the smtpd amavisd uses for reinjection

or
3. use "-o receive_override_options=no_milters" like suggested by Daniel

I personaly prefer the 1. version

OffTopic Hint:
have a look at amavisd-milter!
Works very well, stable and eliminates
any reinjection problems. I'm using it at enterprise scale...
